It only becomes really clear, when Bond meets her again in the casino, where she's working the room.
And he gets paid by the casino heavies for shooting the guy.
So both the heavies and the glamorous lady were 'employed' by the guy behind the casino i.e. The nutter.
Another big clue, which you mention in your post, is their lack of reaction when the chap is taken out. The two guys move the body and she just stands there, looking out at the room where the shot came from, clearly knowing she wasn't in danger.
She was eventually whacked because a. She was expendable, b. She'd exposed her boss to Bond and c. She was a Bond girl, it comes with the job !tongueincheek!
There are a couple of one liners/slightly humorous moments..
'He's keen to get home' - from the couple on the underground platform.
'Open the door! Open the door! Health and safety, carry on..' - when Bond is clinging to the back of the tube train.
'Just changing carriages' - when Bond has just ripped off the back of a train with the JCB and walks calmly along the train.
I seem to remember there was few more subtle lines by other characters, such as Q looking at the picture in the gallery, sitting next to Bond and saying something about an old warship being scrapped and the inevitability of time.
I'm sure there's a few more but I can't remember them all.
I think Daniel Craig's Bond isn't as humerous as past ones, except maybe Timothy Dalton but I personally don't mind that.
Roger Moore's Bond was practically a stand up comic in comparison. Far too many jokey remarks for me.

Thanks for that. I understand a few more of the things from the film that I didn't get when I saw it. A couple of people I've spoken to have said they didn't like it. I'd give it 8 out of 10. I've not seen the other Bond films Daniel Craig has made, I might get hold of them and watch them now.

I liked 'Skyfall' a lot, but it's far from oerfect. The plot is full of holes and Bond fails at the end.
The move compensates with loads of charm and by moving fast enough to gloss over the cracks.
By the end of the movie Bond's actually returned to the world we saw in the pre 'Casino Royale' movies. I suspect future films will continue in the direction.
