Toughie, this - because I'm bound to think of a million more after hitting post along with all the old chestnuts (Odessa steps scene in B. Potempkin, etc..) That said, the problem with 'scenes' is that you can get excellent scenes in bad/mediocre films. Damien: Omen II is a mediocre film at best, but the man trapped beneath the ice sticks in the head forever.
However...
1. The soldiers first meeting with Gunnery Sergeant Hartman in Full Metal Jacket and/or Private Pyle's 'world of shit' demise.
2. De Palma, did someone say? surely King of the Scene. Never equalled the bucket of pigs blood in Carrie, or the Angie Dickinson murder in Dressed to Kill, or the falling baby in Raising Cain, or the computer disc heist in M:I...
3. Not so much a scene as a moment - Popeye Doyle returning the wave to Frog One at the end of the French Connection.

The airborne assault on the Vietcong village in 'Apocalypse Now.' A scene so memorable that it has seeped into our popular culture. References to it crop up everywhere - last week in Eastenders!

The three way gunfight in the cemetery towards the end of Sergio Leone's masterpiece The Good The Bad And The Ugly is a scene I'll allways remember - Ennio Morricone's score is also unforgetable.

In '2001: A Space Odyssey' when Dave is 'killing' HAL by removing his memory cards. He's just unplugging a machine but it's so moving!!
'Blade Runner', Roy Batty's 'time to die' speech. Mostly improvised by Hauer and shot so beautifully by Scott.
'Star Wars', either Luke after his relatives have been killed against the twin sunsets with Williams' score, or the battle to blow up the Death Star.
'Close Encounters of the Third Kind', the last half hour (mothership scenes).
'The Wicker Man', when Edward Woodwood realises there is no escape, he IS going to die in the Wicker Man!
'Monty Python's Life of Brian', 'what's so funny about Biggus Dickus?'.
'E.T.', the kids riding then flying on their BMXs'. Across the moon!!
